If you look at the video I just posted it showed him standing on a raised area with Team Plasma's symbol on the floor. The only other reason I can think he was there was that he was kidnapped but it didn't really look like that.
Another video. Only real major thing I can see is that new professor is the leader of Team Plasma.

They JUST started on Super Smash Bros Next so there is definitely not going to be a trailer for either version of it. Also there is still no reason for a Ruby and Sapphire remake. It just wouldn't make sense. Also I can't think if they've ever revealed a pokemon game at E3 before. I'm also sure there won't be another Prime game despite the secret ending.

Looks more like Saxima if she was fused with Vexen.
